I am new to this software but it strikes me that if you want to run a drill file after performing the etching or isolation, that you would need to level again for the drill file.
Now I suspect that for the drill sequence this is not a huge issue, but being able to resuse the levelling data would be a nice feature to have if not already there.

Sorry for the delayed reply, but my ISP was down all weekend.
Now to your situation. Which version of the program are you running?
If your running the "free version" then your correct in your assessment.
However, if your running the version available to "Members", then it will do exactly what you want it to do.
This version creates a "persistent" Z mapping file that is then run against any or all of the files for that side of the board including the etching, drilling, milling etc files.
